Pruning Nectarine tree (from Kerry)

Hi there. We planted a bare rooted nectarine tree that was 2 years old last winter. We had an extremely late frost last year about September/October which really knocked it causing most of its leaves and branches to die. The branches on the bottom 2/3 of the tree are now all dead. It has nice new growth up the top of the tree but this is now growing too high and hangs out making the tree very unstable therefore we are going to cut this off at the top. My question is what do we do with the dead branches off the main stem at the bottom 2/3 of the tree? Do we simply prune them back by the 1/3 that it says when pruning a normal healthy branch or do we cut it right back to the main stem? Sorry for the long winded question! Hope it makes sense!
